Maybe not, Gendou's not a complete asshole (I can't believe I just said that)
everything he's done in Eva is for a specific purpose--either the greater good
of humanity (so he thinks) or to get his wife back.  He's never hurt his son
for absolutely no reason whatsoever.

And everything Genma did was either for survival or to make his son a
great martial artist.  

The difference, however, is that Gendou is not a complete IDIOT, and thus
wouldn't have subjected Shinji to training techniques that were either
stupid (throwing you repeatedly into a pit of cats), or ridiculously
dangerous with no apparent gain (a trip to Juysenkyo).  

Also relevant is that Gendou the martial artist can't replace Shinji as
easily as Gendou, the commander of NERV could.  Shinji becomes a less
expendible commodity because you don't have other people who can take his
place.  (And no dummy plugs :))
