Babylon5 would be a more accurate source than S:AAB, and even
Bab5 tended to stretch things a bit when the need arose. But for
the most part, they were rather accurate. Above and Beyond was
still more like atmospheric combat than combat in deep space, tho.

Jaime-sama can you help me with the organizational
structure of a standard navy ship? I'm using this for
my robotech fic and i got no idea what is the
organizational structure of REF/RDF etc, etc...

Keep in mind that the organizational structure of both the RDF and
REF seem to be a mix of several different services. Corporals,
Lieutenant Commanders, Admirals and Generals all serving in the
same branch? The REF might've stabilized a bit from the days of
the RDF, but not much. Don't forget that Rick Hunter left as a
Major General and came back (well, was coming back) as an
Admiral.

If you're up for a suggestion, I'd say keep the ship's crew under
naval ranks, and any mecha complements under other branches as
the need arises. Army/Marines for ground troops/mecha. Air
Force/Navy/Marines for aircraft/mecha (choose just one for
simplicity's sake, tho), etc.
