Some cultures consider "twins" to be bad luck.
And, in cases of Royal Succession, a "twin" may cause 
unwanted complications. 


While an "Evil Usagi" is certainly possible the author
can avoid the entire situation by having the negitive
influence be from a more general source. If, for
example, there is a tradition that twins in general
are a bad omen or the birth of twins causes some real
problem in determing the succession (there's only one
silver crystal after all) . . .

Rather than having "Evil Usagi" mistreat the child for
unknown reasons, the entire court punishes the child
in subtle and perhaps not so subtle ways. You can have
the same effect without having to build a back-story
that explains "evil usagi" or perhaps why usagi is
evil ONLY to this child.

Alternately, there might be a legitimate reason that a
twin birth is considered bad (perhaps it disrupts the
power of the crystal?) In which case usage/NQS may not
have a choice at treating the child badly. The twin
birth may affect the crystal, which in turn affects
NQS emotions. 

The important thing is to make the characterization
believable, no matter what the reason.

Okay, stop right there.

Now, if you are going to be trying to change
Usagi/NQS like that, you better 
have a very good explanation why she is changing her
usual pattern of 
behavior so much.

If you don't, then this fic will likely have no
readers beyond the pro-evil 
Senshi,' and 'I hate Crystal Tokyo' crowd.

As you yourself said, Usagi is being different to
her son.  Answer the 
question why, and find a way to make it believable,
and you have a story.  
If not, people won't read, or enjoy, it as much as
otherwise.
