Don't Japanese normally slip on house shoes or something of the sort,

when going inside? 

Did a quick check of my manga set. In the temple, Skuld wears socks and
Urd, Bell and Keiichi are barefoot. I think house sandals are optional,
you just can't provide enough for everyone who wants to visit.

So which would be worse, entering with his normal shoes on, or going

barefoot? 

Entering with his normal shoes will be VERY wrong. You may or may not
know, but in-house sandals can't be worn outdoors. They can't protect
your feet from the rough surface of streets.

Do people have extra shoes for guests, or is it okay to have people

enter the house just wearing socks?

Socks will be fine if it's a brief visit. If you're planning on staying
longer, you might as well take them off as well because they become
uncomfortable.
