Yes, they used to talk. There's something you don't seem to be putting
together.

Pluto had been the Guardian for roughly 2500 years, if I remember right.
She hasn't been talking to Eiko for the last thousand. It seems obvious
to me that about a thousand years ago (say, at the fall of the Silver
Millennium?), something Eiko is (probably) unaware of happened which
resulted in Pluto losing the knowledge that the Gate was sentient and
(probably beforehand) locking out the AI's I/O.

How Eiko did not become aware of this event, or at any rate didn't
connect it with Pluto's ceasing communication, is another and probably
more important question.
